Very few programs install to WinCE but some of them may save registry settings, however you might not have a device with a permanent hive. If you don't, then your WinCE will reset on every reboot. I doubt you've messed up your device.
Oh, and yes, there will be. There's always a way of getting into WinCE ;) Like Windows, it's very easy to configure. If need I can send you a few programs that will help you out in that regard.
If the port splitter isn't running, as in you don't actually see the window, then it won't be working. It's a very simple program, it doesn't affect your GPS in any way, it just takes the current GPS co-ords and maps them to two virtual ports, it will have no impact on the GPS performance.
If you did a hard reset then you've most likely deleted all of your GPS data which takes minutes rather than seconds to build. When your device is first switched on, the first lock can take anything from 1 - 5 minutes if you are covered with trees, or by a building etc, but this is because it is building a database of GPS information. It is called a cold start (Google it). After then, you will do warm starts, which use the already stored GPS data to speed up the process of getting a lock. This can get it down to between 5 - 20 seconds. Depending on your device, it might even do hot starts which will take anything from 2 - 4 seconds. I doubt it does a hot starts all the time though, but it might if you've switched your ignition off, then switched it back on 20 seconds later perhaps. Mine will do a hot start for about 5 minutes after I switch my ignition off, then goes back to a warm start.
