When you replaced the complete old iGO by a new one (including data.zip) and then you get the mentioned issue, then put back the old data.zip and see if that solves the missing buttons.

The "primo for Israel" you've downloaded have a data.zip file that supports only 320X240, 480X272 and 800X480.
In the sys.txt file of this version you will find (works on my device):
screen_x=480
screen_y=272
Does the other data.zip file supports other resolutions? (take a look in the "ui_igo9" inner folder). If it does, replace the original data.zip with this one, and replace the resolution entries in the sys.txt file as well.
Maybe it will work this way.

The line [color="#FF0000"]highres=1[/color] is showing that it might be a forced stretched resolution from 320x240 up to 640x480.
In this case you should have also this line in your sys.txt
[color="#0000CD"][interface]
resolution_dir="320_240"
vga=1[/color]
